Having hit the bar twice in the first quarter, the Saints took the lead on 15 minutes as Conan Byrne crossed for Christy Fagan who bundled the ball home from close-range.
Conan Byrne was proving a constant threat down the right and his superb cross second-half deserved better as Billy Dennehy failed to make contact at the back-post.
Drogheda pushed hard for an equaliser and they were denied at the death as Conor O'Malley produced a stunning save to push substitute Adam Wixted's powerful strike behind.
While the Saints are starting to look safe, an immediate return to the First Division surely awaits the Boynesiders.
